Reapplying the same base branch refreshed its frozen comparison commit and removed already-merged changes from the displayed diff.

- What worked: REST readback confirmed the exact head, refreshed base and intended changed-file list. Explicit expected-head leases guarded the source update, while check-run endpoints exposed fresh CI separately.
- What got in the way: The legacy CLI metadata edit could not run against the current GraphQL schema. A branch's current ref and the pull request's stored base commit were different until explicitly refreshed.
